If I do a ./configure --with-gdbm=/wherever/gnu, the argument is never checked, gdbm is ONLY searched for in:
/usr/local/
/opt/local/
/usr/pkg/

and not in the argument given to --with-gdbm

Please try latest CVS or snapshot from http://snaps.php.net/
as this should be fixed there. 
(the db extension isn't enabled by default anymore)
