Working on latest php-5.3.0alpha2-dev (200808170830 snapshot).

zend_set_timeout args function args have changes :

ZEND_API void zend_set_timeout(long seconds, int reset_signals);

Reading the source code (diff from 5.2.6), it seems the new option reset_signals should be set to 1 to have previous behaviour.

Simple patch proposal :
