Now yywrap in language-scanner.c is defined as phpwrap
(line 17) instead of 1 (dont know when this change has been made 
exactly). Anyway it doesn't compile (undefined symbol) since phpwrap
doesnt seem to be defined anywhere else.

This is correct. flex is called with -Pphp, so the standard prefix is php instead of yy. You should start over with a clean tree.
