When I run configure it say:
checking for crypt in -lcrypt... (cached) no

And so disables crypt() function.

4.0.4pl1 don't has this bug.

And what was your configure line?

my configure line:
./configure  --with-mysql=/u/mysql --with-mod_charset --with-apache=../apache_1.3.14rusPL30.1 >my.log

when I manualy change main/php_config.h
line /* #undef HAVE_CRYPT */
to #define HAVE_CRYPT 1

crypt start work.
