If you have a different configuration in the tree, when you configure PHP outside the tree and build PDO, the build will either fail (if you include pdo-sqlite) or it will fail at runtime due to missing symbols.

This has been rechecked at current versions and it seems to be working fine now. In case you're still experiencing this issue please reopen a bug at https://github.com/php/php-src/issues
