PHP 5.3.0 My php.ini settings:
[Pdo_mysql]
pdo_mysql.default_socket= /srv/mysql/mysql.sock

[MySQL]
mysql.default_port = 3306
mysql.default_socket = /srv/mysql/mysql.sock

Mysql or Mysqli connection works fine but PDO throws error: Can't connect to local MySQL server through socket '/var/lib/mysql/mysql.sock' (2)

Socket must be hardcoded somewhere.

This bug has been fixed in SVN.

I can confirm this bug on PHP 5.3.15 (cli) (built: Sep 10 2012 15:28:30) installed 
over MacPorts.

I can not reproduce this, could you try to test with the pure official php 
downloaded from php.net?
