see configure line 3468
it's where configure cleans up CFLAGS and does never restore it.
So, if you want to pass for example -m64 to compile 64bit binaries, it will fail.

I believe this code

case $host_cpu in
  alpha*)
    if test "$GCC" = "yes"; then
      CFLAGS="$CFLAGS -mieee"
    else
      CFLAGS="$CFLAGS -ieee"
    fi
    ;;
  sparc*)
    if test "$SUNCC" = "yes"; then
      CFLAGS="$CFLAGS -xmemalign=8i"
    else
      CFLAGS=""
    fi
    ;;
esac

should be changed to 

case $host_cpu in

    if test "$GCC" = "yes"; then
      CFLAGS="$CFLAGS -mieee"
    else
      CFLAGS="$CFLAGS -ieee"
    fi
    ;;

This bug has been fixed in CVS.
