On my 64bit fedora the fann.h is located in the  /usr/include/fann, so I have to change the configure file, from this:

  SEARCH_PATH="/usr/local /usr"
  SEARCH_FOR="/include/fann.h"

to this:

  SEARCH_PATH="/usr/local/include /usr/include /usr/include/fann"
  SEARCH_FOR="fann.h"

and then finish the installation manually
