My compile string was: ./configure --enable-versioning --with-apxs=/usr/local/apache/bin/apxs --with-gd --with-jpeg-dir=/usr/local --with-zlib --enable-track-vars --enable-ttf --with-mysql=/usr/local/mysql --enable-EAPI --with-ftp --enable-gd-native-ttf
This worked correctly with 4.0.4pl1 on this system. This problem is system by system diffent. It doesn't appear on every system.
