disable_functions directive doesn't work from Apache configuration file. It works only from php.ini file BUT for all my virtual hosts (where safe_mode enabled and also for hosts where safe_mode is off).

That's an intended feature. Otherwise you could override
system-wide setting with your less restrictive private setting.

disable_functions doesn't work form Apache configuratin file in general (without php.ini too). It seems not to be a feature...
The same bug is reported under Linux.
